I am using the Pioneer Andrew Jones 5.1 speakers in my bedroom (not my main listening room) currently powered by Sony AVR. Would it be pointless to upgrade to the MC-700 / A500 for these speakers? Getting $1500 of processing and amplification for $399 speakers feels like overkill, but I am still tempted to do it.

No it's not overkill. If you'll be enjoying it and you can afford it go for it!.
Congrats

I cannot help thinking how much better it would sound with a bunch of Airmotiv B1s spread all around the room. Man, I love that tweeter.

I bet in about 4 months you will be looking at speaker options since you have all of the amp power lol

You'd be wasting money. If you must spend on a new HT get something with a really good room correction since this is in your bedroom.

I had run the MC-700 and the A-500 amp with a set of Elac UF5 towers for some time. I like the sound very much. the A-500 amp is a huge value for the price. I replaced the A-500 with an XPA-5 and for 3x the price, the XPA is only marginally better sound. If you put the system you mention together, the weak line IMHO would be the speakers.

Nothing wrong with the Pioneer 5.1 speakers if you love them. Separates are all about options. Different amplifier replacing the Processor while you still have a great amplifier. It really is about your priorities. Not someone else's here or anywhere else.
You can do allot more with separates than you can with an AVR should the time come when different speakers may come into play
Always begin with the end in mind. What do you want. How do you want to get there. I think separates are wonderful. Does everyone need them? No. But if you plan to change things up quite a bit, you'll find separates are easier to work with the speakers you might think about in the future or other sources too.
Planning. It is what allows you the most for your money invested.

This may not be a popular opinion but I don't think it's a good idea. The money you spend and the return on investment isn't going to be commensurate. I did not care for the sound or the switching speed of the MC-500. I thought it's cost was too high for what it offered. The A-500 - you may find some improvement, or you may not but it's not necessarily a bad investment imo.

I would consider improving my equipment from the top down. What I mean is improve your main listening or entertainment room first, then move the better displaced equipment to other rooms like the bedroom.

He needs to run away from that, but everything else was fine.
