I have a question. When I ran EMO-Q it gave me the reading that my sub was ran in reverse. What does this mean? I sounds way different than it did when I had my ONKYO receiver. This may be a dumb question but I really do not no what it means. Thanks for any help.

If you have a phase switch/control on the sub, try switching it to 180 degreees, re-run EMO-Q, see what it says and also see if you prefer the sound that way. If not, switch it back and ignore the "error". There are updates for Emo-Q in the works I believe.
