so I have two ultra 12's,running through a anti-mode 8033C,one is next to the TV and one is in the diagonal rear right corner, the front one is 13feet from the main seating position and the other is 7 feet,
where do I set the distance in the Onkyo 876 Audyssey "speaker distance" at for 2 subs ?

I'm not familiar with Onkyo nor Audyssey. But I would believe that unless stereo sub calibration is specified for the Onkyo and Audyssey, it is expected that speaker pairs are equi-distant from the listening position. If that is not possible, then stacking the subs might be the next best option. I use the 8033S too for my pair of Ultra-12s, but they are both 12' from the listening position.
The XMC-1 will have the flexibility of calibrating for un-equal speaker distances and X/O settings, and will have true stereo sub/out. (Some pre/pros / AVRs have dual sub outs but they are monaural). It seems that the XMC-1 might be the pre/pro that has the flexibility that you need.

tattooDan doesn't Audessey set the distance for you?? you're right, I just re-calibrated with Audessey & it set it right at 10 feet. I just wanted some other opinions too.

Personally I would stick with the way Audessey set it for you. The distance setting plays a big role in Audessey's bass manegment. It generally will set the distance much further than what the sub is, due to what they are trying to accomplish with the timing of the sub. Keep in mind I said generally this is what it will do, not always. With your two subs dialing the timing in we be a difficult task, so just stick with Audessey has set and you will be fine!
