Is it bad to run my xpa 5 in only 3 channels. Since we moved, I haven't pulled out my rears yet. I thought I remember reading awhile back that this shouldn't be done but not exactly sure why.

No, it's just fine. Your XPA-5 will not even be breathing hard with only 3 channels to supply. And you'll get more power output for 3 channels!

also good to know about the extra power...I have recently given the duties of my L and R channels to xpa-1's so my xpa-5 is now working part time (full benefits though)

Been running three channels (center, left and right surrounds) for over a year now. It does just fine. Although it's probably not needed, every 6 months or so I'll swap the rears over to the previously unused channels.
