Hi guy's I plan to get 2 xpa100 and 1 xpa3 in the future. My question is because these amps are different gain, would this affect my set up in any noticeable way at all?

I haven't tried it. But the word I hear on the forums is that it is "possible". Your reciever will adjust the gain levels to match I think during room corection test or by ear. What I would suggest is an XPA-2 coupled to an XPA-3. The XPA-2 had a different sound signature to the UPA-1 (and UPA-2) I tried it with. (matching sound signaturesz is just my kooky advice - short answer is your setup should be possible.

The Gen2 models and XPA-1L I thought are all 29dB...I could be wrong...its happened once or twice before

Xpa-100 32 , new gen 29. It's not hard to adjust so they play well together.

When you run your AVR's room correction software, it will automatically adjust for each different channel as needed. Taking into account relative speaker efficiencies/capabilities, amplifier gain, room acoustic properties, and level match everything to the desired standard as dictated by the specific software being used (Audyssey, YPAO, etc.) against the reference standard. No worries here!

The Norseman is correct. The only problems that could arise would be if you didn't run Audyssey setup. But since the difference in gain in amps would be slight you might not even notice it. Any other AVR with room correction such as Yamaha's YPAO will do the same thing. It is what room correction does. Emotiva processors do this too - except for the LMC-1 which has no room correction software.
