Finally getting around to setting up my new to me (purchased used from a fellow member) XMC-1 today. I've read a bunch and will experiment with some settings. This will be a 2.2 music only setup.
I'm going to start with J.River being fed a bunch of SACD rips and FLAC files from a HTPC/NAS. I also have a Sonos Connect for streaming. Might consider Roon later.
Question: What do you recommend for audio quality from J.River? HDMI? USB? Toslink? Dig Coax?

This is really more system dependent and relies greatly on your source components. I'd recommend you try them all and see for yourself which you prefer.

I personally like Digital coax. I run Jriver for my 2 channel set up. I can't say its any better than USB or optical, but when I first set up Jriver I had some issues and switched to coax afterwards and have no issues. I don't think the USB was the cause but I changed it anyways.

Hope they don't send me to audio hell for this question but, if it is a digital bit perfect signal and clocked by the xmc-1 does it make any difference?

If I had to go with one without being able to compare my first choice would be to go with digital coax for 2 channel, but system components do vary what the final results will be.
For my music listening I prefer to use my XSP-1, I use JRiver and use either
digital coax out from my Xonar Essence ST sound card to my MHDT Havana DAC to my XSP-1
or
I use USB out to my X-spdif, then digital AES/EBU out to my MHDT balanced Stockholm DAC to my XSP-1.

Use Roon and a Roon-ready device (See a list here: roonlabs.com/partners.html ) You can also feed a USB cable from your PC to your XMC-1. This works pretty darn well.

The XMC-1 reclocks all of its digital inputs supposedly the same way. Therefore any differences would be if your HTPC has issues with supplying a steady data stream from any of its digital outputs. Also, ground bus noise through the shield could be transferred to the XMC-1, and has been accused of degrading the sound quality in some systems.
Therefore the highest quality output devices and drivers from your HTPC will give you the best sound. On my HTPC system, I am quite satisfied with the HDMI output.

I just recently purchased an XMC-1 from a member here, and I am currently sitting in front of my system listening to a CD through digital optical cable. I'm toggling through different settings from 2.0 to 2.1, but really digging PLIIx Music right now.
Sounds damn good. Listening to some Rag "N" Bone Man.
Trust your ears and we'll find our own "perfect" sound.
