Hi I have the Emotiva A3 (3 channel amp) and recently purchased the Emotiva PT-1 (2.1 preamp) for a 2.1 setup with subwoofer and 2 bookshelves for vinyl and cd music. So far I love the results but wondering if I am missing anything since I have the unused center channel from the A3?

You won't be missing anything, the third channel is just there to power another speaker like the center channel of a surround setup, enjoy the amp as is I say, if only running two channels you could have purchased the A2 but your fine with that amp as well.
